Well, even back then, I'm sure the Wizarding World could easily have beaten the flintlock-armed Muggles in a fight :P . However, they would still have lost some wizards in the process - and of course, they didn't want that.

They didn't go underground because they would've lost to the Muggles in a fight: they went underground because they didn't want to engage in fight after fight after fight, and they just wanted to be left alone.
