Junichi Masuda, the director of developer Game Freak, was recently interviewed. In the interview, he talked a bit about the original Pokemon games.

Apparently the original Pokemon games were in development for several years, and were almost in jeopardy due to a computer crash on the computer that had the main game data, the main character and the Pokemon on it.
They were able to recover the data miraculously and continued on development of the original Pokemon games which have become iconic and legendary.
I'm a bit surprised that they didn't have backups of the data, but given the time this would've happened perhaps it wasn't a common practice back then.
